R2, R3, 2 out, Count 1-2. Batter checks his swing, ball gets away from catcher and rolls to backstop. Batter stays in box as PU calls "Ball", R3 scores, R2 is thrown out at third. Defence appeals the check swing and BU has a strike (3). PU "unscores" the run.
Question: correct? Consider the failure of BR to run on what turned out to essentially be a D3K. If this is a timing play, "when" did the advantageous fourth out occur? Or, upon BU coming up with a strike could BR run to first - with the third out now being rung up at third in some kind of weird retroactive world? (I would say no).

There is nothing to run on as this is a "ball" until otherwise noted. Upon the appeal of the checked swing, that became the 3rd out and no run can score as the batter didn't attain 1st.
This is why the professional mechanic is for the base umpire to immediately come up with the appeal without being asked. Not as well accepted in amateur circles, I always come up asking (as the PU) if there is a checked swing and F2 does not glove the pitch.

Run would not score since BR was put out before reaching first.
Also, it's the runner's responsibility to run if there is a possibility of a checked swing. See 9.02c Comment

I assume you mean "...since BR WAS PUT OUT ..."
