Sit: bottom 9inn, tied. First batter of the inning hits a home run. Home bench clears, everyone runs to the plate to celebrate etc...
Def coach yells for F2 to appeal that the BR missed 1B as he ran the bases. What is the proper way to return a new ball to "in play", if necessary?

Give pitcher a new ball, say play when he is on the rubber.

Note that although some rules "require" that the batter be in the box when the ball is made live, it really *isn't* required in this situation.

When they put a new ball in play. Have the pitcher tell the first base umpire that you want to make an appeal at first base on the the batter-runner that he missed first base.

Thanks - just used to returning a ball to play as a new batter is readying himself to bat - when I saw this happen, half of the defense had or was in the process of walking off the field. When does the D lose the right to appeal here?

Not sure what rule set you're using or if there's even a difference, but
OBR
When the defense leaves the field
Specifically, when the pitcher and all infielders have crossed the foul line heading for the bench

LL when ALL the fielders have left fair territory.
OBR is infielders leaving fair territory.
