Runner on first, hard hit ground ball to pitcher, deflects off his mitt, then strikes base ump.
Dead ball or play on?

Its a live ball so play on continues, what ever happens hapens.

In this situation, would you, as BU, give a safe sign after you were hit, or just let the play go on with no signal.

I see it being similar to a collision where there's no OBS or INT -- give the safe sign with "that's nothing" to show you saw it but didn't judge any infraction.

Yes. And if I was hit by a deflected ball in flight which was subsequently caught, I would give the safe sign and a "no catch" verbal. I have dreams about that one. I will nail it if it ever happens.
